Mine is mis aligned as well, not quite that far off.
With the bolts in the bed and frame holes, there is not going to be more than 1/2” of play in any position.
The bed is narrower than the cab, probably to keep crap from taking the paint off from the front edges.
Bed was crooked on my 05 Ranger as well.
Bed is crooked on my 98 Chev and always has been.
Never had a pickup where the box was “Dead Nuts” in place.
But on the square Chevy pickups, it was very noticeable as the box and cab were shaped the same and with a sharp line in it midway.

My box is over to the passenger side about 3/8" of an inch more as well. When I look out the drivers rearview mirror, it looks like the back door is ajar. But the rear wheels seem to sit fine in the wheel wells. The front wheels are off in the fenders some. I think the cab is over to the left and the box is OK?

This is a prime example of why the Internet isn't always a good thing, lol. I haven't noticed an issue with my truck but now the first thing I'm going to do tomorrow is check this.

Mine was misaligned like this as well. When I took it in to a water leak addressed the dealer found that the sound adsorbent mat on the exterior back wall was not installed correctly prevented the driver's side vent from seating flush. Long story short they had to unbolt to make enough room to replace the mat and put the bed back in proper alignment.

My exterior sound absorbing mats are slowly slipping down. Probably at least an inch below where they were installed.
wonder if it’s worth getting that addressed via warranty?

Depends on if they start causing issues with the cab vents like mine did. Only down side is if you have a spray in liner the coating will get messed up around the bolts since they need to be removed.

There’s no way in hell it can be perfect on one side but be off an inch on the other. That is absolutely impossible.

It's due to the outer fender walls of the bed having a slight bow to them, so it's narrower at the front and rear than middle. If the bed is lined up on a front corner with the cab then the opposite side will be off by a significant amount. The only option is to loosen the bed bolts and shift it over so it's properly aligned.

once again, if measured at the same point on each side, it is impossible for one side to be perfect and the other to protrude outward or be recessed inward an inch

i noticed this about mine a while ago. i meant to have the dealer look at it while under warranty but honestly, just stopped worrying about it. its not that bad per se but its definitely noticeable.

Just loosen bolts and make slight adjustments to split the difference.

I did this on my 2009 when I had to replace the box, not terribly difficult.
