I understand the Retrax isn't 100% waterproof but this is an absurd amount of leaking in my opinion. The tailgate leak is
Ford F-150 Retrax Pro XR Leaking PXL_20231201_122007742
expected but through the slats or rails at the sides seems odd. Has anyone had this problem?

Looks like the drain channels ore tubes are blocked? the leaking I get is around the tailgate

Same here. Especially if you have the tailgate step. The step recess drains INTO the bed.
Yup I have the tailgate step too. So I think maybe I will check the drain tubes but it's coming from the whole side along the bed rail. Maybe it isn't tight enough along the bed rail? I am going to loosen the clamps, get a scrap piece of wood to put under the rail and use a couple hand clamps to ratchet it tighter, and also maybe use my body weight to add a little more while I retighten those clamps.

Also check to make sure that side has the foam under it. My first cover was missing foam on one side. Second cover was good though..

I also have a Retrax installed by Ford. I get a little water at the tailgate seal, but nothing on the side rails.

I actually got mine installed at Rack Attack and they didn't trim the rubber seal at the bulkhead. I trimmed that myself and tucked in under the bed rail moulding. This leaking is from where the cover meets the side rails I believe. Contacted Retrax which is now part of realtruck.com. They are sending me a new cover (just the rolling slats). So I decided to make sure rack attack installed the cover correctly because there was a little bit of play side to side (too much I think.) Well the distance between the rails were .25" further at the back clamp. So adjusted it and now it seems tighter. I'll see if that holds before trying to deinstall and reinstall with a new canister. Need to grab a digital level from work too to make sure it's the stated 2 degrees.

I know right, I was dumbfounded! There were a bunch of other things also, what started me looking was the rail clamps were not even tightened.

Contacted Retrax which is now part of realtruck.com.
There is a slim change they may give you a full refund. With enough fuss they refunded me on my RT brand cover. The alternative seems to be keep installing and tossing faulty covers they send until the warranty runs out. If the refund window is still open I'd suggest trying for it. The longer RT holds onto these acquired brands the more cost-cutting will be woven into what may have once been a fantastic design. The knock-off $450 options on prime have seemingly already exceeded even RT's most expensive of covers from a QC standpoint.

My "Embark" (Pro XR rebadge) leaks like CRAZY, both through the slats and the sides. I got the truck in December of '22, so I'm heading back to the dealer to try and figure out either a repair or a return. I love how it operates but have not been happy with the water ingress. Nothing stays dry.

I installed the Ford Embark (SKU VJL3Z84501A42D, made by Retrax), and have hand washed the truck a couple of times, and no leaks anywhere on the slats or along the sides. I get a little bit of water intrusion where the top meets the tail gate...not a surprise with the PAT...
