I did notice some flimsy panels in front of the front tires and thought maybe there were not supposed to be that flappy, but they are the same on this truck, so that's not what it was. I'm baffled, unless I just got a set of flaps with a bad design that is causing an issue or something... or something else came lose when installing them, but I could not find any issues there.

Take them off, then test.
Put one side on and test.
Take that side off, put the other side on and test.
Put both side on and test.

So I found a possible cause for the sound I was hearing which is similar to what you are describing. When I opened the passenger side rear door I happened to bang it with my elbow and there is a piece of trim on the leading edge of the window frame that is loose and made a pretty loud clattering/clicking sound. When the door is closed and you thump the door frame with the palm of your hand you can hear the clicking.

I think the piece might be there to reduce wind noise and fill the gap between the rear edge of the front door and the leading edge of the rear door. It's loose on the passenger side and it's tight and doesn't move on the drivers side.

I put 5, 1 inch long pieces of 3M automotive trim double sided tape under the edge of the trim piece to stick it to the painted frame. That stopped it from moving and making any noise when you thump the door frame (open and shut).

On the highway the sound seems to have stopped.

Interesting. I'll definitely check that out when I get back to that vehicle again. It didn't sound like it was coming from that area, but outside sounds can fool you when driving fast on the freeway.

Wasn't the piece in the door... that was very tight. My wife was with me again today, and it is clearly coming from the right front near the tire. If it ain't the flap, we couldn't figure out what it would be, and neither could one of the guys at the dealership. Maybe a bad flapping flappity flap. However, it matters no longer since we won't get it back, and I'm not taking the flaps off. We went back up to drive it again and compare it on the same route back to back to back, and not only does the one without flaps not have any loud noises on the freeway, but the engine noise also is not as noticeable. The wind noise is not as bad in the replacement vehicle. I guess the one we are giving them back is jinxed with noise and transmission issues.
