My understanding on the Auto Start/Stop function is that it is more than a switch and forscan setting such as a different fluid pump in the tranny and what all else I don't know. When Ford built a truck with this option deleted (a $50 bonus) were all parts deleted or just certain ones?

I'm relatively certain the transmission is missing some of the internals required for ASS. Most likely the pump, as a spare part isn't listed for the non ass trucks. If you go to the Ford parts site and look up the complete replacement transmission you'll find 2 part numbers, and in the fitment notes it clearly states for trucks w/ass and the other says for trucks w/o ass.

Just wondered down the road as the truck ages will the delete cause any parts issues, such as getting the right ones or if some are accidentally mixed or matched.

I don't have a complete parts list of both transmissions, it would be nice to compare the actual differences between the two. All of the wear items look to be the same. So in the case of all rebuild you'll be fine. I'd venture that the biggest differences are in the porting of the valve body and the transmission case itself. They've made so many trucks in both configurations at this point. I doubt there would be a problem in the future obtaining exact replacement parts for either.
