Hi, this seems like the most recent thread for this issue, so wanted to share here - I had this problem and spent a great deal of time trying to get a resolution. Hopefully this is helpful for others.
I managed to get an official response from Ford Engineering on this. The root cause is the B clutch overrunning, which causes the clunk. The procedure Ford has provided to fix this issue is to run an accelerated valve break-in, and reset the shifting tables. Ford Engineering acknowledged that this isn't a guaranteed fix (it didn't work for me...). The issue is labeled as a "normal condition" for the transmission.
Maybe a fools hope that if enough people identify the issue and go in for repairs, a proper resolution will actually be sorted out...
