Usually that type of config mismatch occurs because the memory addresses of some of the as built have changed / extended. You will have to open your backups in another utility and load your original as built manually to locate the differences. I find its quicker to find out where the differences...
First off, usually when Ford issues a statement about any sort of software rease date they are wrong by a several months or more. I don't know if there is a fix for this or not because software updates have little or no release notes.

Are there any major time reduction benefits to using a VCM 3 instead of a VCMM or VCM 2 for software updates?
They all seem to work fine for these updates, but I don’t know if a VCM 3 performs any of these tasks any faster.
