I did the OEM upgrade as well and fought those bolts also. Soaking with PB Blaster did the trick. My bolts got messed up before I learned of PB Blaster. So I had to pick up some new ones at the dealer. They already come with the red loctite on them.

Try the air design fender flares. They are more fitting for the lowered style truck. They are available as a ford accessory (best way to get a discount).

You cannot get the parts unless you have a Shelby truck. They check the ownership against the VIN and there is an authentication process before they’ll send the parts. They don’t want people knocking them off. Kinda stupid since you can literally buy parts a la carte for the Mustang.

I took mine to the dealer and they said it needed a door module update. I imagine they updated via FDRS.
