You most definitely did not have an engine cover unless you added it yourself, has not been used in production for 2 years now. Mounting points are still there on all motors as they never changed the intake manifold.
They have had a handful of these over the years on here, it seems like on assembly they damage the rear main on some. One guy they put in a scored up crankshaft that was likely dropped at the factory and it ripped up the seal. Ford quality. They will fix it as the motor is fine.

Kind of hard to tell, sometimes things get those in the casting process when it cools. If it’s not leaking I would probably just keep an eye on it. If that bolt is aluminum it’s extremely easy to mare up like that with even a box wrench.
